I struggled with it also in pages 5.2. There are two types of highlights. One is when you edit, and track changes, you can highlight from edit menu, or you may have done it unintentionally. The only way to delete these highlights is when you move the cursor on the highlighted part, a pop-up window asks if you want to 'accept' or 'delete' changes. If you 'accept' the highlight goes away. There is another type of highlight which is already shown by someone under this thread, in the 'format' drop down window the sign next to underline of the text, where you can undo the highlight.
